Long Roots

I have roots that have started coming out of the bottles into the bottle below them. What is the best way to deal with this?
Not sure what would be the proper things to but I experimented and pruned them on my grean beans.

The other plant I had that had wondering roots was a pea and its roots grew into the resevoir below it. I just let them be and it became a sort of deep water culture for them.

Prune them. They should be ok.
